During the robbery, two masked men - one of whom was armed with a gun - entered the Knockmore Road premises at around 8.20pm on Thursday.
One of the thieves threatened a member of staff demanding medications before striking the man twice around the head and face and forcing him to open the drugs store.
The men made off with a quantity of prescription medication in a black Vauxhall Vectra driven by a third man.
The vehicle was spotted by police a short time later on Prince William Road.
Officers then pursued the vehicle into the Twinbrook area where it was brought to a halt at Glasvey Drive.
The arrested men, aged 41, 45 and 46, were detained on suspicion of armed robbery.
They remain in custody assisting police with their enquiries.
Police seized the vehicle involved and believe it matches the description of a car stolen in the Jerusalem Street area of south Belfast on Monday.
Detectives are advising members of the public to be vigilant as it is believed some of the stolen prescription medication may have been dumped by the robbers.
People in the Knockmore Road and Derriaghy Road, Lisburn; Stewartstown Road in Dunmurry and Glasvey Drive, Twinbrook are to watch out for any discarded medication boxes that do not have prescription labels on them.
"In the wrong hands the medication is potentially dangerous," a police spokesperson said.
Anyone who finds the medication is advised to contact police immediately on 0845 600 8000.
